The MPPT should give noticably superior performance. Swapping it back to PWM is unlikely to be helpful. Your issue appears to be Voltage drop on the cables from SCC to battery. When the battery is being charged, the charger "pulls up" the Voltage. This is normal and when the charger is turned off again the battery Voltage will slowly settle back to it's nominal Voltage - that will depend on the state of charge.
