Short answer , No. Typically, the more copper you have ( smaller gauge number=larger wire) the better. So the longer piece of 12 AWG from the panel to the controller will minimize the voltage drop / power loss. The 12 AWg wire is bigger than the 14 AWG. No effect on the charge controller...
