OK, I have 1 100Ah 12 volt Battery and 1 50Ah 12 volt battery. Can I put a battery switch in and have them connect in parallel so they both are being drawn from and both can be charged by the alternator when and if I choose to? Asking simply because they are different Ah batteries but the same volts and same make battery.
 
Yes, they'll parallel up just fine, your smaller battery will run out of capacity before the larger one taking it's BMS capacity off the table. Meaning that if each battery can support a 100a load, when the smaller battery goes empty, you'll only have the load the other battery can support.
 
I think a switch is a bad idea. Charge them both up and wire in parallel and you're in business. What you don't want to do is hook a discharged battery and charged battery together (with wiring or a switch) because the current flow will be very high.
