Flash Foot2 Mount Question

In the early planning stages for roof top solar. I have a pitched roof with new architectural composite shingles. Looking at the Ironridge installation guide for the Flash Foot2 mounts, it has you take the 9 inch wide by 12 inch long flashing and slide it up underneath 2 courses of shingles. Here in FL to meet wind mitigation code I believe they require at least 6 nails per shingle. Add to that the need to locate the flashing mount lag screw above the roof rafter. It seems to me that you will inevitably run into a situation where you cannot slide the flashing beneath the shingles far enough because you will hit one of the roofing nails. That means either notch the flashing to slide past the nail, or remove the roofing nail?
For those who have used this mounting system, how did you get around this problem?
