Don't worry, you'll be fine. Read up on how MPPT solar charge controllers work and you'll see that you can come up with configurations that puts two or more in series to charge your 48V battery bank.

11 panels divided by 3 in Series is 9 so you either have 2 panels extra or buy another one to make 12.
You are asking people to look at your previous posts to find out what SCC you have and its specs.
Also the specs on your 340 watt panels.

11 x 340 is 3740 watts at 48V is 78A
